How do you connect lines with objects, like connecting pipes to valves or pumps so they look anatomically correct. It seems the aligning down not do this.

When you double click the part, it will take you to properties. Play with the sizes, and coordinates to help line them up. I fine tune them, by using the arrow keys on the keyboard to "nudge" the parts around to get lined up. You can also zoom in to the screen to get more definite placement. Make sure the snap to grid is turned off, or you will be spinning your wheels. Pic is attached showing you where to zoom and turn off the snap to grid. You can also go to the format tab up top, while the part is selected to do some manipulation as to size, arrange, align, etc... That's about all I know. Somebody with more experience might be able to give you more info also.

Thank you. That was very helpful.

Would you happen to know why "rotate" becomes disabled.

That I do not know, sorry. I have had the same problem. I just turn it in symbol factory first. Maybe one day they will put a rotation handle on the pic. Would make life easier.
